The evidence strongly supports the assertion that canine saliva and buccal swabs represent distinct microbial niches compared to dental plaque, making them unreliable proxies for localized periodontal disease.
Multiple studies demonstrate that microbial communities in saliva (SAL) and supragingival plaque (SUP) are "nearly completely separated" in Principal Coordinate Analysis (PCoA) ($p < 0.001$). In human pediatric contexts using IsoHelix SK-2S kits with BFX-25buffer, total DNA yields ranged broadly from 20 to 4000ng. Successful genotyping has been demonstrated using both single-step (high yield, lower quality) and multi-step (low yield, higher quality) extraction protocols. Furthermore, specific studies demonstrate 100% PCR amplification reliability for short amplicons (e.g., 202bp barcodes in bats) and concentrations ranging from 15 to 73ng/µl (mean 29.29ng/µl) in other non-invasive sampling contexts, suggesting the baseline yield is adequate for standard PCR-based analyses where high molecular weight is not strictly required. However, the assertion is heavily qualified by significant host-to-bacterial DNA ratios and quality issues, particularly in canines. Crucially, research indicates that Whole-Genome Amplified (WGA) DNA from canine buccal swabs contains substantial microbial contamination, with only 3–15% (estimated 90–450ng) of the total material representing usable canine host DNA. This limitation is compounded by the aggressive oral microenvironment, which causes natural degradation and shorter DNA fragment lengths compared to blood-derived gDNA. Logistical stability is also a concern; low DNA concentrations led to a 40% PCR failure rate (12 of 30samples) in MinION library preparations, and sample volumes were insufficient for certain protein analyses in dogs. Consequently, while buccal swabs are viable for measuring the oral microbiome or targeted host genotyping, they present significant challenges for assays requiring high-yield, high-integrity host DNA.
